My MCJROTC unit was given this award this year. Does that mean they can give you a JROTC nomination to any service academy? If so, would I still be able to use one about 2 years from now when I try to apply?

From another school that is considered a "Naval Honors School", here's a bit of info on it:
The exemplary performance of Parkview High students enrolled in the school’s MCJROTC (Marine Corps Junior Reserve Officers’ Training Corps) unit has earned the Lilburn school designation as a “Naval Honors School.” The Commanding General of the Marine Corps Training and Education Command recently notified Parkview High of its status, a national honor shared by only 20% of the nation’s units.
The school’s MCJROTC unit earned the designation due to its overall rating during the 2007-08 school year. The decision was based on the cadets’ exemplary performance during inspections, drill competitions, community service, marksmanship, and scholastic achievement.
In addition, the JROTC unit as a whole demonstrated excellence in unit administration, training, supply, facilities, armory management, cadet citizenship, school and community involvement, scholastic achievement, and extracurricular events according to Training and Education Command guidelines.
About 145 students participate in the Parkview High JROTC unit, which is offered in grades 9-12. The unit was first established in September of 1995 and is led by Captain Modesto Silverio, and Gunnery Sergeant David H. Erwin.

The answer to that question is NO. It has no impact on you being nominated to a Service Academy.
Your program was designated a Naval Honor School based on how well they did on the Regional Directors Inspection and other events throughout the SY.
These are the factors that determine whether or not you are designated a Naval Honor School
1. Overall grade on the RD Inspection
2. Community Service
3. Other Activities that the Program is involved in (Pulled from the Conmand Chronology)
4. Drill Meets participated in, Citizenship Awards, Students Athletes etc...
20% of the MCJROTC Units Nationwide can be selected for this designation.
